Pump efficiency can be a little tricky to figure out and if the pump impellar wears things could change. Pumping out of a stream could be hard on a pump. As mentioned a IC engine runs CW when facing the front of the engine. which is CCW when facing the back end or output shaft. Is the pump running at the same RPM with the electric motor as with the gas engine?
The flow drop after 36-48 hours is the hard issue to understand. Pump efficiency would not change over this short of time, you say the intake is free and clear. Is the motor slowing down? Like maybe overheating or a bearing starting to drag. Is your input electrical power flucuating? Change in pressure? Pushing more water higher up the hill? Here is a link that talks about pump efficiency. http://www.lawrencepumps.com/newsletter/news_v04_i4_Sep.html
There just has to be something else that is changing and affecting the pump flow.
